Intent of AutoHotKey?

I've been banging my head against this thing I have been trying to achieve with making the System menu more intuitive to get to with my setup in my cabinet.

 

Today I was poking around in one of the folders, trying to figure out where the top-level menu was laid out (to try to figure out if there was a way to add an entry for the System menu in there myself) and I ran into the executable for AutoHotKey. I've used this in the past, I'm conversant in it, I might be able to use this to make work what I can't make my configuration do right now, which is send that single keystroke I need to get to the System menu without the Back button jumping in and making things weird, because I think I can use AHK to accept a chord of joystick buttons where XPadder doesn't seem to want to help me with that. 

 

My question is, though: is that there because it's running as a component of Pinup Popper? If I set it up to run on boot with an .AHK script, is it gonna cause problems with other things?
